Comparison of multiple chloroplast genomes in the Ericales.

The chloroplast (cp) genome of angiosperms is generally considered to be conserved in gene order and in its overall arrangement including two inverted repeat regions, separated by small and large single copy regions, respectively. Many complete cp genomes are now available and it is becoming clear that many taxa exhibit significant differences in gene order, arrangement or presence. Variation in the cp genome structure within the Ericales has so far not been studied, but preliminary evidence indicates that cp genome structure is highly variable within at least the Ericaceae. To date, the only published complete cp genome sequence of Ericales is that of cranberry (Vaccinium macrocarpon) which shows significant structural rearrangements compared to other members of the asterids such as sunflower (Helianthus annuus) and carrot (Daucus carota). The position of Ericales as sister to the remaining asterids makes the evolution of the cp genome an important basis for comparison between the groups. This study compares complete cp genomes of selected representatives within Ericales using sequences from Life Sciences IonTorrent, Illumina MiSeq and Roche 454 platforms. Raw reads were assembled into contigs using software appropriate for each platform and scaffolds were obtained by using paired end reads. Structural genomic rearrangements were analyzed and gene annotation from the obtained assembled contigs showed variation in gene order, inversions and the loss of some genes such as ycf1 in cranberry.
