Nuclear simple sequence repeats for ponderosa pine.

We have developed nuclear microsatellites (simple sequence repeats; nSSRs) specific to Pinus ponderosa (Pinaceae). Starting with an Illumina NextGen sequencing run that was enriched for di-, tri- and tetra-nucleotide microsatellite repeat motifs, we designed primer pairs for 88 nSSR loci. Primers were tested for single-locus amplification and a subset was examined for polymorphism using a panel of six samples that represent putatively distinct operational taxonomic units (OTUs) within subsection Ponderosae. Pinus ponderosa OTUs were sampled from five locales within the western United States: Arizona, California, Idaho, Texas, and Utah. Pinus arizonica was included as the sixth screening sample. Along with nSSRs that were previously published for related species of Pinus, we present a set of nuclear markers that may be used for characterizing population diversity across multiple geographic scales in the ponderosa pine species complex, as well as evaluating germplasm and the products of controlled matings in managed stands. Further, we compare allele frequency patterns resulting from our set of nSSRs with patterns revealed by plastid SSRs and with mitochondrial haplotypes.
